Nuclear weapons (or the assumed use thereof) was never mentioned in connection to the fall of the alien starship. This is an overseas fan extrapolation.
"Unified Earth Government" => United Nations Government
"Zentraedi" => Zentradi
"Superdimension Fortress Macross" => The Super Dimension Fortress Macross ". . . it was gradually pared down to 36 episodes due to monetary and manpower restraints." => . . . it was gradually pared down to 23 episodes due to monetary and manpower restraints (although it was extended 36 episodes after its broadcast premiere due to its popularity) .
"("Macross Summer '84: Ai Oboete Imasuka")" => ("Macross: Ai Oboete Imasuka"/"Macross: Do You Remember Love?") ["Macross Summer '84" is an overseas fan nickname for the movie; it was never used as the title of the movie. The prominent "Macross '84-Summer" logo used during that summer was not always used on just movie material, and it was not used on all movie material.]
"a 30-minute music video "sequel" to the movie ("Flash Back 2012")" => a 30-minute music video "sequel" to the first series and movie ("Flash Back 2012")
"a new TV series starring one of Maximillian's and Miria's many daughters started it's run in early October 1994 ("Macross 7")" => a new TV series starring one of Maximilian's and Milia's many daughters started its run in October 16, 1994 ("Macross 7")
"Circa 47,000 B.C. a Protoculturian exploration vessel visited Terra, presumably leaving behind humanity's ancestors." => Approximately 499,000 years ago, a Protoculture exploration vessel visited Terra and "exerted an influence" upon humanity's ancestors. [Global specifically says that Protoculture are not Humans' ancestors. Although Protoculture did sample the genes of Human's ancestors, Human's ancestors had already existed on Terra before the Protoculture vessel came.]
"As their Stellar Republic expanded they came into conflict with the Patrollers, that conflict eventually resulting in the destruction of the Protoculture and their republic." => As its Galactic Empire/Stellar Republic expanded, its two giant armies (the Zentradi and Supervision Armies) began engaging in war with each other, that conflict eventually resulting in the destruction of the Protoculture and its empire/republic. [There was no external threat named Patrollers.]
"The "SDF-1 Macross" (originally designated "ASS-1: Alien StarShip-1") belongs to an unnamed race that is at war with the Zentraedi." => The "SDF-1 Macross" (originally designated "ASS-1: Alien StarShip-1") belongs to the Supervision Army which is at war with the Zentradi. [It was named in the very first episode.]
"Britai Kridanik's fleet is chasing it because of several unique abilities the ship possesses." => Vrlitwhai Kridanik's fleet is chasing it, following a mission to search for enemy survivors. [The SDF-1 Macross was an ordinary Supervision Army gun destroyer with nothing unique about it to the Zentradi, save the fact that an alien Protoculture-sized species had discovered it and rebuilt it.]
"The ship is capable of self-repair, something of vital importance to the aging Zentraedi fleet." The Supervision gun destroyer was no more capable of self-repair than Zentradi ships. The Zentradi fleet would become interested in the expertise of the Humans onboard, who did seem to know how repair and build reaction weaponry and ships.
"Its systems are technologically more advanced than the Zentraedi's, something else they wish to study." The series mentioned nothing to this effect. The series only mentioned Boddole Zer's short-lived wish to study the Humans (who were technologically more advanced in knowledge), not the ship Macross itself.
"The ship's fold engines are capable of feats previously unheard of to the Zentraedi, including folding while inside a planet's near gravity well and atmosphere." The series mentioned nothing to this effect. The Zentradi were surprised when Macross folded in the third episode, but it was not because the Macross did something that the Zentradi could not do (which, as misfold demonstrated, the Macross could not do at this point either). They were not perplexed at how, but why -- why the Humans would fold not only the ship, but endanger also an island and a good portion of the ocean without apparent need or reason. In any case, this occured after Vrlitwhai was ordered to search for survivng enemy ships, and thus was not the impetus for the initial search. Later Macross projects (Movie, Plus, Seven), which demonstrate that Humans have improved the fold technology since Space War I, do show folds occuring near a celestial object's gravity well (in one case, near enough to a star to be threatened by its corona), as well as within a planet's atmosphere.
"There is speculation that the fold engines are also capable of limited temporal displacement (the kanji for "superdimension" literally read "exceed[ing] time [and] space"), again something the Zentraedi desire greatly." This is not mentioned anywhere by the dialogue or the creators and it seems to be the result an overseas fans' overliteral extrapolation.
"And it's proper combat tactics to ride your kill down to make certain it's a kill." This is true.
"Reflex (reactive) weapons are a form of thermonuclear weapons" => Reaction weapons are a form of thermonuclear weapons ["Reflex" is not the most appropriate translation, and is also misleading.]

Macross II is not described by the Macross creators as a OAV sequel to the movie within the series universe --it simply happens in a parallel world from the other Macross stories.
"Flashback 2012" => Flash Back 2012
The only mecha design in Flash Back 2012 that is similar to one in Do You Remember Love? is the SDF-1 Macross. This is explained by the fact that the SDF-1 Macross was extensively rebuilt after its extensive damage as depicted in the last episode of the TV series.
She also "flashbacks" to the TV series' battles between Human and Zentradi.
"Minmay, however, chooses to stay behind this time and watches the enormous ship as it departs Earth to voyage into history." => Minmay chooses to embark the enormous ship as it departs Earth to voyage into history.
There was no SDF-2 design used in the TV series. There was a SDF-2 design drafted by Kazutaka Miyatake during the production of the series, but it is of the SDF-2 before it was reconstructed as a colony ship. (In fact, this original pre-reconstruction design appeared not only in Macross Perfect Memory, a TV series book, but actually appeared beforehand in Macross Special Preview, a DYRL movie book published before Macross Perfect Memory.)
"80 years after the movie" => about 80 years after the movie
Yoshitaka Amano, not Haruhiko Mikimoto, created character designs for Genesis Climber MOSPEADA.
"Macross Flashback 2012" => Macross Flash Back 2012
It was originally planned for 50 episodes, shortened to 39, shortened to 23, and finally raised to 36 after its airing proved its popularity. Do You Remember Love is not the most successful anime song ever. Surveys differ, but the anime songs most consistently on the top are the themes to Space Battleship Yamato, Galaxy Express 999, Doraemon, and more recently, the Street Fighter II movie.
